1) Because Sayid saves Desmond's life twice, when he fixes the phone and when he refuses to kill Penny; but the second time, Sayid feels like it's been Desmond really saving his, since he doesn't know whether he'd have managed to be back from such a deed; and he does tell Desmond, when he's forced to go back and leave Penny behind.
2) Because Desmond is probably the only person on the island who doesn't know what Sayid had been up to in his previous life and that he was a torturer and then it had been a relief to be with someone who didn't know; he only knows about what Sayid has been up to since Nadia died and the way he looked at Sayid hadn't changed.
3) Because Desmond has understood that honor isn't everything and Sayid never valued honor much at all, especially lately.
4) Because Desmond stopped feeling so guilty for Kelvin's death the day he learned he was the one teaching Sayid how to torture.
5) Because it ends up with them always on the same side and separated from everyone else they know; and while they don't say much it isn't a problem because they realized they always understood each other without much need for words.
